You could just abstract the whole thing and consider that sometimes your success on a sword attack roll means that you tried to attack with your sword, ended up grappling your opponent and dealing x damage.

Getting your weapon stuck inside/under someone can easily happen, especially in a chaotic melee. Besides overwhelming the defenses with too many missiles, there are other options like hacking the defenses or sabotaging them (directly or by cutting their power supply). And stealth is still an option: if the defenses can't detect your aircraft, they can't shoot them down.

If I remember correctly the rule doesn't forbid creation of complex matter but just says that magic is not intelligent and won't create it by itself.
