Some magic items take damage over the course of an adventure. It costs no more to repair a magic item with the Craft skill than it does to repair its nonmagical counterpart. If I can rebuild an item from a fragment of the whole, it stands to reason I can make several items from several fragments. As written, it is more cost effective to tear up a scroll and repair the individual pieces, then it is to Scribe multiple copies.
Also, the Make Whole spell oddly does not function on any forged or tempered metal. Obviously an oversight.
