Paizo uses the chase rules and the haunt rules fairly regularly in their adventures. (They both mostly suck.) There are some other non-essential subsystems (e.g. drug addiction), but that's about it.

how big of an issue is a Bag of Rats exploit in actual play? It is quite obvious that it isn't the intent and I don't think anyone in any of my playgroups would abuse it. ((Though I do feel kinda dirty for saying this))

Honestly, I quite like the Gamemaster's Guide - it's the only book I typically want in physical form at the table for a PF game. Most of the stuff in the other PF core books is reference information that can be found just searching pfd20srd (usually updated with errata and new options built right into the page), but the GMG has a lot of great tables for coming up with new content on the fly.

I'm almost always a player, so I can only speak to the parts of it I've interacted with -- chases and haunts, mostly. The chase system and the haunt system suck.
Chases: It's a kind of mini board game where each PC has to make skill checks to get to the next square. So if you're a cleric in heavy armor and you're on a square where you have to make a DC 25 Acrobatics check or a DC 25 Disable Device check to proceed, screw you. You can go off and play Super Smash Bros. (in my day, it was Tetris...) while the party rogue plays D&D by himself.
Haunts: It's like a trap, except disarming it involves either (a) spamming positive energy at it, or (b) randomly guessing what you need to do in order to put the disturbed spirits at ease. The positive energy bit is boring, and the "guess what the module writer was thinking" method is ridiculous.

Given the official Gunslinger got its asshole ripped to shreds for a similar exploit in beta (regain grit for making checks with < 50% success), I'm inclined to hold any Gunslinger fix to the same standard.

It's fine using that kind of stuff in your game at home, but it's kind of insulting to post it.
That said, if you want gunslingers to walk into every encounter at maximum grit then it's fine either way.
